Region 1 contains only cell type A; Region 2 contains both cell types A and B; Region 3 contains only cell type B.<\/p>\n\n\n\n<h1 class=\"wp-block-heading\">Methods<\/h1>\n\n\n\n<p>By incorporating the radius distance, we extend traditional <a href=\"https:\/\/www.biorxiv.org\/content\/10.1101\/2024.03.26.586902v1\">hoodscanR<\/a> to identify spatial cell type domain.<\/p>\n\n\n\n<p><strong>1. Construct Neighborhood Proportion Matrix:<\/strong><\/p>\n\n\n\n<ul class=\"wp-block-list\">\n<li>For each cell, identify a set of neighboring cells within a defined radius \ud835\udf7f.<\/li>\n\n\n\n<li><strong>A &#8211; Simple mode<\/strong>: In the set of neighboring cells, calculate the proportion of different cell types.<\/li>\n\n\n\n<li><strong>B &#8211; Weighted mode<\/strong>: In the set of neighboring cells, calculate the weighted proportion of different cell types. Intuitively, neighboring cells that are close to the current cell contribute with higher weight and smaller weight when neighboring cells are further away. See Appendix for a detailed formula.&nbsp;<\/li>\n<\/ul>\n\n\n\n<p>The result of this step is a proportion matrix where each row is a vector of cell type proportion represented in a neighborhood of a cell.&nbsp;<\/p>\n\n\n\n<p><strong>2. Hierarchical Clustering:<\/strong><\/p>\n\n\n\n<ul class=\"wp-block-list\">\n<li>Create 30 pseudo-cells via k-means clustering of the proportion matrix.<\/li>\n\n\n\n<li>Cluster pseudo-cells using hierarchical clustering.<\/li>\n\n\n\n<li>Assign original cells to their corresponding pseudo-cell cluster.<\/li>\n<\/ul>\n\n\n\n<h1 class=\"wp-block-heading\">Results<\/h1>\n\n\n\n<p><strong>Application to Ovarian Cancer:<\/strong><\/p>\n\n\n\n<p>To demonstrate the utility of our spatial cell type domain detection, we examined spatial transcriptomics data from 10X Genomics Xenium Prime FFPE Human Ovarian Cancer slides, identifying 16 distinct spatial domains.<\/p>\n\n\n\n<figure class=\"wp-block-image size-large\"><img loading=\"lazy\" decoding=\"async\" width=\"1024\" height=\"595\" src=\"https:\/\/bioturing.com\/blog\/wp-content\/uploads\/2025\/03\/image-4-1024x595.png\" alt=\"\" class=\"wp-image-591\" srcset=\"https:\/\/bioturing.com\/blog\/wp-content\/uploads\/2025\/03\/image-4-1024x595.png 1024w, https:\/\/bioturing.com\/blog\/wp-content\/uploads\/2025\/03\/image-4-300x174.png 300w, https:\/\/bioturing.com\/blog\/wp-content\/uploads\/2025\/03\/image-4-768x446.png 768w, https:\/\/bioturing.com\/blog\/wp-content\/uploads\/2025\/03\/image-4-1536x893.png 1536w, https:\/\/bioturing.com\/blog\/wp-content\/uploads\/2025\/03\/image-4-2048x1190.png 2048w\" sizes=\"auto, (max-width: 1024px) 100vw, 1024px\" \/><\/figure>\n\n\n\n<p><strong>Figure 2.<\/strong> Spatial cell type domain detection in ovarian cancer slide.<\/p>\n\n\n\n<p>Among them, our analysis revealed a spatial domain containing pericytes, tumor endothelial cells (TECs), and tumor associated fibroblasts (TAFs), suggesting a critical role in tumor growth, particularly in angiogenesis.<\/p>\n\n\n\n<figure class=\"wp-block-image size-large\"><img loading=\"lazy\" decoding=\"async\" width=\"1019\" height=\"1024\" src=\"https:\/\/bioturing.com\/blog\/wp-content\/uploads\/2025\/03\/image-3-1019x1024.png\" alt=\"\" class=\"wp-image-590\" srcset=\"https:\/\/bioturing.com\/blog\/wp-content\/uploads\/2025\/03\/image-3-1019x1024.png 1019w, https:\/\/bioturing.com\/blog\/wp-content\/uploads\/2025\/03\/image-3-300x300.png 300w, https:\/\/bioturing.com\/blog\/wp-content\/uploads\/2025\/03\/image-3-150x150.png 150w, https:\/\/bioturing.com\/blog\/wp-content\/uploads\/2025\/03\/image-3-768x771.png 768w, https:\/\/bioturing.com\/blog\/wp-content\/uploads\/2025\/03\/image-3.png 1342w\" sizes=\"auto, (max-width: 1019px) 100vw, 1019px\" \/><\/figure>\n\n\n\n<p><strong>Figure 3.<\/strong> Proportion heatmap of spatial cell type domains. Domain (cluster) 15 contains three cell types, including tumor associated fibroblasts, pericytes, tumor associated endothelial cells. This corresponds to the angiogenesis process in cancer.<\/p>\n\n\n\n<p><strong>Insights into Pericyte &#8211; Tumor Endothelial Cells (TECs) &#8211; Tumor Associated Fibroblasts (TAFs) Interactions:<\/strong><\/p>\n\n\n\n<ul class=\"wp-block-list\">\n<li>Pericytes, crucial for vascular stability and angiogenesis, interact dynamically with TAFs and TECs.&nbsp;<\/li>\n\n\n\n<li>TAFs, key stromal components, remodel the extracellular matrix, secrete growth factors, and modulate immunity, thereby influencing both TEC and pericyte behavior, impacting angiogenesis and vessel stability.&nbsp;<\/li>\n\n\n\n<li>Specifically, TAFs secrete pro-angiogenic factors and influence pericyte recruitment. B &#8211; The gene expression analysis of paracrine signaling genes.<\/p>\n\n\n\n<p><strong>Molecular Evidence of Interaction:<\/strong><\/p>\n\n\n\n<p>Gene expression analysis reveals co-expression of PDGFB, PDGFA, PDGFRA, and VEGFB in pericytes, TECs, and TAFs, suggesting active paracrine signaling.&nbsp;<\/p>\n\n\n\n<ul class=\"wp-block-list\">\n<li>TAFs act as a significant source of VEGF, PDGF, and FGF, influencing TEC proliferation and pericyte recruitment.&nbsp;<\/li>\n\n\n\n<li>VEGFB and PDGFs (PDGFB\/PDGFA) recruit pericytes to TECs, maintaining their cell-cell interaction.
